Versions
The most actively developed version was for the GP2X, as well as being the best port due to higher levels of optimization.

PicoDrive is also available as a libretro core for RetroArch.

Review
PicoDrive is designed to run well on toasters like the GP2X, so it sacrifices a lot of accuracy for speed. It can emulate most Genesis and Sega CD games without any serious issues, but SMS emulation is somewhat buggy and Game Gear emulation is completely broken. 32X emulation works, but is not as well developed as Kega Fusion (you can find a list of incompatible games here).

It's recommended that you only use PicoDrive if your preferred device is too weak to run anything better, or if you absolutely need a 32X emulator that isn't Kega.

Regular version does not allow for upscaling 3D models. However a fork called "DeSmuME X432R" does allow for this.

It is also available as a libretro core for RetroArch.

Review
DeSmuMe is currently the best Nintendo DS emulator out there. It is far better than No$GBA when it comes to accuracy.

Troubleshooting
If the game is slow.
*Enable the dynamic recompiler in Emulation Settings.
*If it's still slow, you must be running on a toaster. It can't be helped. But try tinkering with things for the fastest settings you can find.
*Use frameskip as the absolute last resort.
If the sound is distorted.
*Synchronous mode is far less buggy. Method Z seems to work the best in most cases.
If the video is hideous.
*DeSmuME's OpenGL 3D mode actually supports Multisampling Anti-Aliasing(MSAA) (and the code is complete and already present), but for some reason, it's not an option in the Windows GUI and is off by default. Turning it on helps the serrated edges of ultra low-res DS polygons and lines smooth out, appear to wobble less during movement, and retain their shape better when viewed from distance.
**As of r5032, the SVN builds now have a GUI option for MSAA.
*The only other thing you can do is filter it. Make sure OpenGL and Filter are checked under Display Method.
*Yes, filter it. Whether that is simple Nearest 2x or some pixel art scaling filter like HQx or xBRZ is up to you.
*OSX version of Desmume also has support for multi-pass post-processing shaders and filters which Windows version currently doesn't have.
*Leaving it native and aligning it to a CRT (Set to a 384 high resolution) is also an option, if you feel like going through the effort.
If the 3D is messed up.
*Set it to OpenGL 3.2. Old OpenGL had problems with 3D itself, while SoftRasterizer had alignment issues with 2D. But 3.2 seems to fix most of both.
*SoftRasterizer's texture alignment issues are supposedly fixed on a per game basis with the newer TXT hack. It now seems to be more compatible and showing more effects than GL3.2. Etrian Odyssey and Dragon Quest V seem to work best with it over GL3.2.

Internal Resolution
Mainline DeSmuMe does not offer any options for higher internal resolution than native.
Not currently possible via regular means. Use filters (e.g. bilinear) if you can't live with jaggies. You can read more here:

* Internal Resolution and NDS Emulators

DeSmuME X432R
DeSmuME X432R is DeSmuME fork with the option to increase internal resolution. Be warned that this emulator is very system-intensive. There have been reports of people who can run Dolphin and PCSX2 at a perfect pace but can't run this at full speed using increased internal resolution however newest versions are far faster.
Comparison
*Gambatte is hands-down the most accurate Game Boy/Color emulator. It has a good range of options, though not quite as much as some other emulators.

*BGB also has excellent Game Boy and Game Boy Color accuracy, as well as near flawless link support. It has a wealth of options for color palettes and even enabling Super Gameboy colors and borders, though it doesn't emulate all of its functions.

*Visual Boy Advance emulates GB/GBC games as they appear on a GBA. This causes games to look unusually bright and saturated.

*GameYob (on the DS) is the best GB/GBC emulator for that platform.

*Higan is the only emulator that properly emulates all of the Super Game Boy's features, though the quality of its Game Boy emulation is inferior to that of other emulators, unless one hunts down an older version of bsnes, which used the Gambatte core for its Super Game Boy functionality.

*GeMP and RIN have some incompatibilities with later PSP models. GeMP is incompatible with GameCategories folders.
Comparison
PPSSPP is a fairly new emulator, but it has made tremendous progress. Compatibility is a bit lower than JPCSP, but it is significantly faster. It is only recommended to use JPCSP if the game does not work in PPSSPP.

JCPSP requires the Jave Runtime Environment to be installed, which has a history of security issues. Because it uses Java, it is also much slower than PPSSPP. JPCSP was built around debugging and was never really meant to be a standard emulator. They made it so they could understand the PSP's inner workings better. And thanks to the JPCSP team, and other PSP homebrew teams, PPSSPP is developing at breakneck speeds. Both teams communicate a lot and contribute with each other.

Here is a list of games that are frequently cited as being problematic to emulate. Solutions are provided if possible.
Dangan Ronpa
Make sure you're using the latest version of PPSSPP.
Go to Game Settings > Graphics. If you use a Nvidia GPU, select Read Framebuffers to Memory (GPU) under "Rendering Mode". If you use an AMD GPU or Android device, select Read Framebuffers to Memory (CPU).

Metal Gear Solid
MGS has anti-piracy features, and needs real BIOS to work. Do not use simulated BIOS in PCSX-R. These will just give a blank screen. If you are using BIOS and it is still not working, try different BIOS files.

If the game stutters, enable the relevant fix in your sound plugin.

Shantae
VBA doesn't emulate the game properly. Use Gambatte or VBA-M instead.

Metal Gear Solid 3
This game needs a very high end CPU to run at full speed and will run slowly on most CPUs. All of the various blades of grass are one culprit cause of slowdown.

Shadow of the Colossus
This game needs a very high end CPU to run at full speed.

Zone of the Enders 1 and 2
This game needs a very high end CPU to run at full speed.
